Obviously not Barty, he's busy elsewhere and since Harry didn't put his name in someone else did.

Are we sure that Barty's busy elsewhere? We don't really know where it is he's doing whatever it is he's doing.

I suspect the new groundskeeper (as mentioned in a Raz/Rory set of comments a while back). I think he's almost certainly somebody else in disguise, but who, I don't know.

Have any of the other characters seen Barty at Ipswich? If the answer's no, then all we know is that Barty's claimed to be at Ipswich.

On the other hand, I'll admit that there doesn't seem to have been much reason for Barty to have gone to extreme lengths to sneak Harry's name into the cup; whoever it was that did it was working towards the LP's desires, so there really wouldn't have been much risk of punishment if they were caught.
The only reason I think it could have been Barty was that he was the one who did it in canon.

None of the other characters have a lot of reason to be in Ipswich either, though, which complicates that. (Lack of evidence is lack of evidence...)

Also, I'm trying to figure out just why it is that the LP wants Harry as Hogwarts' Champion. We know why he wanted him in the tournament in canon, but that doesn't seem to apply here.
