I think she can figure out that he's worried and that he has cause to worry, but I'm not sure it'd be better for either of them if she figures out that he is worried because he has feelings for her, especially feelings for her that he is trying with all of his might to hide. It'll be hard enough for him to pretend to be the very model of a modern major-general council-wizard while he thinks she has no idea and doesn't reciprocate his feelings in the least; if he knows she knows (and I can't imagine Hermione the Gryffindor not telling him she knows, if/once she figures it out!) it'll be that much harder. :/
